New versions of the MsgFiler Engine and the Original MsgFiler Mail Plugin have been released. They bring compatibility with Apple Mail on OS X 10.8.5.

One option that I would love is to be able to create new folders from within the MsgFiler window
You can already do this. Command-Shift-n and Command-Option-Control-n let you create new mailboxes and root level mailboxes when the MsgFiler window is open.
